How to Use Database?

To examine data in the database:

- First, click on the "bHLH Species" tab in the header.
- On the page that opens, the name of the desired plant family is clicked.
- On the page that opens, the ID, CDS sequence, and PEP sequence of the first bHLH transcription factor of the plant family are displayed.
- CDS and PEP sequences of other bHLH transcription factors can be displayed when each ID is clicked one after the other.

How to Use HMM Tool?

To query with the Hidden Markov Model (HMM):

- Click the "Open the Tool" tab under the "Hidden Markov Model (HMM)" heading on the homepage.
- A plain string that does not contain additional information such as title and ID is written into the text box on the page that opens (for example, MSSRRSSRSRQSGSSRISDDQISDLVSKLQHLIPELRRRRSDKVSASKVLQETCNYIRNLHREVDDLSDRLSELLASTDDNSAEAAIIRSLLNY). Then, the HMM is run by pressing the "RUN" button, and the result page is expected.
- The search result will appear on the opened page. The result shows whether the inserted sequence is a bHLH transcription factor, and similarity results if it is a bHLH transcription factor.
- To make a new query, go to the HMM query screen again on the homepage or return to the previous page.

How to Use BLAST Tool?

To query with the Basic Local Alignment Tool (BLAST):

- Click the "Open the Tool" tab under the "Basic Local Alignment Tool (BLAST)" heading on the homepage.
- A plain string that does not contain additional information such as title and ID is written into the text box on the page that opens (for example, MSSRRSSRSRQSGSSRISDDQISDLVSKLQHLIPELRRRRSDKVSASKVLQETCNYIRNLHREVDDLSDRLSELLASTDDNSAEAAIIRSLLNY). Then, by pressing the "RUN" button, BLAST is run, and the result page is expected.
- The search result will appear on the opened page. The result shows the basic BLAST result of the entered sequence, such as alignment, similarity, and family information.
- To make a new query, go to the BLAST query screen again on the homepage or return to the previous page.

How to Use Deep Learning (LSTM) Tool?

To query with the LSTM-based deep learning model:

- Click on the "Open the Tool" tab under the "Deep Learning Model (LSTM)" heading on the homepage.
- A plain string that does not contain additional information such as title and ID is written into the text box on the page that opens (for example, MSSRRSSRSRQSGSSRISDDQISDLVSKLQHLIPELRRRRSDKVSASKVLQETCNYIRNLHREVDDLSDRLSELLASTDDNSAEAAIIRSLLNY). Then, the deep learning model is run by pressing the "RUN" button, and the result page is expected.
- The search result will appear on the opened page. The result indicates which plant transcription factor protein family the inserted sequence belongs to. Also, the similarity of the entered sequence to other plant transcription factor protein families is shown on the results page.
- To make a new query, go to the deep learning model query screen again on the homepage or return to the previous page.
